Odb readiness flags

Okay so a few weeks ago I was having an issue with my secondary smog pump and it was causing my check engine light to pop on, making it so i cannot get smogged. I fixed this problem and the light hasnt come back on since. Now my problem is ive driven 500 miles and still have 3 flags that havent cleared. They are, HTD catalyst, A/c Refrig monitor, and EGR system. Anyone have a good method to cleared these badboys? Again ive driven almost 600 miles since I clear the check engine light so i must be missing something.
