E46 alarm will arm but not disarm

So recently ive been having issues with my e46 alarm arming but not disarming. If i lock the door with the metal key the lights will flash and clown nose will blink, however when i unlock the door it wont disarm the alarm system but thr actuator will unlock. Ill open the door and the alarm will sound, then i have to put my key in the ignition to stop it. Car will then act totally normal. Turning the key to unlock and holding will also not roll down the windows, etc. HOWEVER, after a 6 hour drive the other day functions worked for a day then quit again and havent worked since. Suggestions? Thoughts? Battery voltage reads 12.3 at rest and 14.0 and idle so i dont think its a battery issue. Key remote has not worked since i bought the car 2 years ago but functions worked up until about 6 months ago.
